You can format it inside of windows just make sure you use the FAT filesystem, after you've formatted it run the bootsect.exe command as instructed in the tutorial. The reason I use PeToUSB in my tutorial is that it configures itself automatically with the script so it will cut down on people making the mistake of formatting it ntfs or fat32 in windows. Also I suspect the reason you can't format it using PeToUSB is because you have a window open displaying the contents of the flash drive, this prevents PeToUSB from locking the volume to format.
